I recently upgraded my computer, all went well except the sound on the built in card on the motherboard. It conflicts with my Secondary IDE Device controller, the conflict is with the Interrupt Request which I cannot change. Any Suggestions on how to change the Interrupt Request?

Normally, right click My Computer>Device Manager>System Devices...highlight your problem device,>Properties>Resources...uncheck "Use Automatic Settings" and below you have a box which reads "Change Setting" and the resources can be manually allocated until the info. box informs you that the device no longer conflicts with anything else.

Yeah I already did that, thats how I fixed all the other conflicts, I cant seem to change the Interrupt Request frequency though

You may be able to correct the conflict in the CMOS settings. All I can say is just take a look and see if you can spot anything relative to the LPT1 and 2. Remember what you changed (like write it down) so if you have to change it back.
Also look in CMOS to see if it's set for a PnP system, or is it set to manual. Things like that.
If it were me, I'd disable the sound in CMOS and get me a good sound card. Less troubles that way. Built-in sound and video chips are most always a problem.

Go into device manager and highlight the sound card driver. Choose remove this device and then reboot. Windows will re-install the drivers and ordinarily will assign it to a different IRQ.

If Lynns suggestion doesn't work (it should) what sort of MB and sound chip are we talking about.
It may have a jumper on the Mobo to change settings if it's not P'n'P compatible.
