Either your floppy diskette or the floppy drive are having problems.

I am trying to run it from a windows 2000 pro system as the system I am trying to repair does not have an internet connection. would this have anything to do with the error?

It shouldn't have anything to do with the problem, since the boot diskette creation program should just write the complete tracks on the diskette, but you never know.

have any idea the minimum instal size for windows 98? I can easily get a disc for that and have the utility to make a set of floppies for that as well

The minimum install size for Win98 doesn't have anything to do with how many floppies you will need to transfer the files. You'll probably need more than 30 floppies. You will still need a Win98 boot diskette though. The chances of all 30 or more floppies copying OK are slim. I'd try making a Win98 boot diskette on a PC with a working floppy drive first.
