My Win Me had lot of virus, so i tried to use the recovery CD [given by Sony] to recover my machine. The recovery said it will wipe out my hard drive and reinstall everything if i use it, i.e the recovery CD had image that was to be copied on to my hard disk. I started recovery and stopped at 3%, remembering i need to backup some of my files. Now my system doesn't startup, it says "Missing operating system". Is there a way to recover my machine/data ?

Did you not have a choice of reinstalls, where you could selct to recover or format and recover? If you don't format and recover, the hard drive isn't erased. Windows is installed on top of itself, and your personal data in My Documents isn't touched. If you stopped a format, my guess is that likely you'll have to have the hard drive imaged somewhere. No telling what got erased before you stopped the process.
Hopefully some smarter heads will jump in on this one.

1. My Recovery CD didn't give option to just reinstall OS, it would've reimaged the entire HardDisk
2. I tried using a Bootable Disk, when i try to change it to C: it says "error INT24"

I agree with the previous messages, if you stopped a restore, there is no telling what happened to your computers data. Some expert may know what happens in the first 3% of the restore, me cant.
I would suggest creating a dos boot disk from bootdisk.com and give it a try. However if your computer had alot of viruses and depending which ones they were, you could accidently transfer the virus to the backup if you saved any data.

would it be possibe to create a new partition on the latter bit of your hd and install me there, then you could boot up and see if you could use windows to view files on the other partition?
Just a thought...

I had a similar problem and found the easiest way to recover my data was to install a second hard-disk and in DOS copied all my files across and then started the rebuild process again on the original disk.
