Restoring Programs From Program File

I just reinstalled my OS - Win2000. Afterwards all my programs were gone! I checked around and found out that they WERE in the "Program File" !? But not in the "active list" on the desktop drop down? How do I put them back on that list - and are they still installed? Plus - all the favorites are gone too - but again are in a file under - Setting and Documents. HOw can I restore them to the IE? This is where all the menu items are kept.
